Are you seeing EventID# 5153, Source Name = "WAS" (Windows Process Activation Service), or is it EventID# 5513, Source = "Netlogon"?
EventID 5153 WAS, appears to be an IIS issue that could have happened if the machine has been joined and promoted to be a Domain Controller in a legacy domain (with pre-2003 AD).

However, from your description, it sounds more like a 5513. This leans towards a SID issue.

Whatever error it is, AD must be up and running in order to load an AD integrated zone. Why? Because it is buried in the AD database, and AD has to be running to pull it. You can manually pull it with an ADSI script, if you need it, however, I haven't ever tried it, but I believe AD has to be running to run the script.
I can't see how Exchange is running, since it is reliant on AD. Exchange relies on AD, and AD relies on DNS, specifically the zone for AD, not any other zone.The AD zone is how Exchange "finds" the AD domain. It has nothing to do with any other zone.
Therefore, I am not sure what you mean by a zone file for the "email domain." Does that mean you are hosting your external public zone for the internet? The external zone that hosts your MX record is only for everyone else in the world to "find" your mail server when they want to send you an email. It has nothing to do with AD.
Please elaborate what you are referring to regarding that other zone name.
