Hi McClint,
If you connect your Pocket PC then the duplicated information will get
synchronized to the device.
You don't need to reinstall Outlook to fix your problem. Assuming only
Appointments and Notes are affected with duplicates in your Outlook profile
and the data that you wish is still present on the device, just follow the
steps given below and you will only have the data from your new pocket pc
in Outlook.
1. Disconnect your device and delete the partnership in ActiveSync or WMDC.
2. Open Outlook, Go to Calendar
3. Click File -> New -> Folder
4. Then select the default Calendar, click View -> Arrange By -> Current
View -> By Category. This will list all your appointments in Outlook in a
single glance.
5. Next Click Edit -> Select All. This should select all the appointments.
6. Again Click Edit -> Move to Folder and select the folder you created in
#3. This should move all your appointments from the default calendar into
the new Calendar (folder).
7. Do the same for Notes so that none of the Notes are available in the
default folder.
8. Connect your device and setup a new partnership. Select both the
information types and sync. If you are prompted with a Combine or Replace
Dialog chose Combine.
Check the Calendar & Notes section in Outlook to see if the data from your
Pocket PC has synchronized. If its all there, now you may delete the
new folders that contain the transfered duplicated appointments and notes
into.
To answer some of your other queries:

No, unintsall and reinstall of Outlook will not delete all the information
you have saved in Outlook. The information is saved in a .pst file. You can
determine the location of yours by doing the following:
1. Open Outlook.
2. Click File -> Data File Management
3. This should list all the PST files that are present. Click Open Folder
and you should find the storage path of your *.pst file.

If a partnership exists between your device and the computer, then
ActiveSync will attempt to synchronize the information. That is the reason
why I suggested you to delete the partnership first so that ActiveSync is
forced to synchronize all information again from start instead of looking
only for what's changed since the last time it performed a sync. When it
sees the information available on the device, it will synchronize it all to
Outlook. In you case transfer all the appointments and notes.
