I've got the following:
- SBS 2003 server
- Windows 2003 R2 server (member)

I'd like to use the Print Management features on the Winsows 2003 R2 server, but my AD version needs to be updated. I understand that I can run ADprep to get it to 2003 native.

Is running this adprep on the SBS 2003 server to make it 2003 native level supported? ie. will it cause any problems with the SBS stuff?

I think you might have two different things conflated.

ADPrep is a tool that makes schema changes to AD/NT domains to prepare
them for functionality related to the OS from which you're running
ADPrep. Generally, this is only needed when introducing DCs of a newer
OS to an existing AD/NT domain, and when creating an AD domain. There
are also cases where new functionality is added in a later OS that may
need supporting schema changes (beyond AD itself).

Domain (and Forest) Functional Levels are essentially a set of baseline
configurations that support various mixes of OSs and Applications (from
MS). A default OS install will usually start off with the lowest
supported Functional Level for that OS (when installing a domain), and
if you want to raise the Functional Level to a higher one (eg because
you have applications that require it, or you want to drop legacy
behaviour support), you do so in AD Domains & Trusts.

When talking about "2003 native", that sounds like a reference to
Functional Level (of either the Domain or Forest [or both]).

You need to read the documentation on Print Management carefully, and
ascertain the exact requirements, and then use the appropriate tools as
necessary:

* raising the Functional Level: use AD Domains & Trusts
* updating the AD Schema: use ADPrep *from the 2003 R2 CD* (_not_ CD1).

2003 R2 Schema updates (if needed) will not break any existing SBS 2003
"stuff".
