I've been using both Spb Backup (now v2) and Sprite Backup for years.
Both perform flawlessly.
Both now also come with "Migration" options that allow you to backup and
restore between DIFFERENT devices and even OS's. The process isn't a
straight one-to-one restore like a normal procedure, rather it restores
files and settings without

The big difference between the two is that Sprite has a tool that allows
backups --directly-- to your PC.
Spb now includes a "Desktop Sync" tool but it's not really the same thing -
it only copies backup archives to your PC once the Backup is finished on the
Mobile Device.
I have a Dell Axim X51v that I've "upgraded" to WM6.1 and the results were
fantastic.
There's a built-in Backup app called "Data Backup" by HTC, but I only
recommend using this for emergencies.
There's two modes:
- Back up all data, and
- Backup PIM Database only
I generally only backup the PIM data. The downside is if you ever actually
use this backup to restore, it often causes more headaches than it fixes -
things like duplicate entries everywhere throughout Outlook following the
first sync.
If you're going to upgrade your ROM and start fresh, the best thing is just
to do is just that - start FRESH.
Reinstall your apps and create a NEW partnership in ActiveSync and just let
it resync everything from scratch.
