Greetings,
The Java icon will appear anytime Java needs to load, that's pretty normal. It should
disappear and unload itself when the application that's called it has completed (like your
web browser for instance).
Adobe has a Flash player uninstall program, you might find that helpful:

For the latter questions though, it's very difficult to really diagnose any such problems
here on the newsgroup. You may want to seek local assistance.
