After looking at the suggestion to delete all emails in Web Based Inbox I did something slightly different. I moved all my emails in my Web Based Inbox across to another folder and moved them back one at a time and downloaded to my Windows Mail. This solved my problem and I was able to download all the emails which were previously in my Web Based Inbox.
