Chkdsk is run by the autochk.exe system file. When this file becomes corrupt
you can't run chkdsk in a Fix mode. Run System File Check. Often SFC can
identify and fix corrupt system files (in this case autochk.exe). When SFC
can't fix the files, it at least identifies the specific files that are
corrupted in CBS.log. This tutorial will help you run SFC.

If there are corrupt files that SFC could not fix, the next step is to go to
CBS.log and write down the file names. Then go to your Vista Install DVD and
copy good files from your DVD to replace corrupt files on your system. This

If this doesn't help, there are other repair options from Startup Repair
through a Clean Reinstall of Vista.
