Greetings,
This is because Messenger saves the window location. When a conversation window "opens",
right-click its taskbar button in the taskbar, if the 'Restore' option *isn't* grayed out,
click it. Then press alt-space on the keyboard and choose Move. Then use the arrow keys to
try and get the window back into focus.
