Hi,
Easiest procedures listed first.
Test after each step.

1. Clear the Temporary Internet Files and set the Temporary Internet Files
to no larger than 100 MB.

2. Start Internet Explorer without add-ons by right-clicking the IE icon on
the desktop. Choose Start without add-ons.
or
from Start> Programs> Accessories> System tools> Internet Explorer (no
add-ons)
If the problem goes away, you have an incompatible browser add-on installed.

For troubleshooting information see:

3. With the warning that a reset will delete AutoComplete data, such as
passwords and you will have to reinstall or re-enable browser add-ons, work
through this article:

4. Check for an incompatible third-party program.

So how long did you wait for the download to "complete" after it got to the
99% mark? Sounds like you have anti-virus software that is interrogating a
large download and that takes awhile. The download itself ends but the AV
software then scans the file. If you know the file and web safe is safe (or
you're willing to take the risk), try a download with the AV program
disabled.
