Messenger will attempt to connect directly for folder sharing, but failing that it should
send the files through the server instead.
So it can be both.
There is no tracing tools and the connection log you can turn on won't show it AFAIK (at
least not for direct sessions).
You could always use a packet scanning tool like Wireshark or something I suppose.
