Master Boot Record missing (drives switched)

This is crazy bizarre.
I was tweaking some settings in my Asus bios and after saving settings
and exiting to restart I get the horrid
"NTLDR is missing"

To make a long story short The drives in DOS seem to have switched but
in Vista x64 Home Premium they are fine.

Im not sure how to go about proceeding
If I hit F8 to load boot device options, I can select my secondary hdd
and windows will boot fine.
BUT THAT IS NOT RIGHT.
Windows should boot from my primary IDE drive. If I unplug the sata
from my secondary hdd I cannot use the boot menu to start window.

When I ran the Vista Repair Tools.
I used the Startup recovery. It said Master Boot Record missing or
corrupt.
Then I clicked the command prompt, and when I hit /dir - it shows me
the contents of my secondary drive - which is not even plugged in.

If I plug the secondary drive back in, and run startup recovery tools,
Windows will find the installation - but it finds it on the secondary
drive.

How can I get rid of the "NTLDR is missing" and get my bootup to
recognize my primary as the primary once again?

I ran "sfc /scannow" and it created a log.
I am the administrator but when I attempt to open it I get "access
denied"

Hi,

At a guess I'd say you change the primary boot drive and need to change it
back. Ntldr is not used in Vista, the prompt is likely from some remnant on
your secondary drive looking for an OS that doesn't exist anymore.

To run sfc /scannow, you need an elevated command prompt. Simply opening it
from an admin-level account is not sufficient. Right click the CMD prompt
link and use 'run as administrator', then ok the UAC prompt to get the
proper level of permissions.

I switched device priority putting my secondary drive first.
It boots normally. But it still listed the incorrect drives in DOS but
correct in WinVista

SOLUTION:
I right clicked on the drives in Win. and told it to scan disk (checked
both checkboxes).
Did this for both primary and secondary.
After letting it run about 2 hours, I did a bios reset (to defaults)
and all is running smoothly now)
It is booting from the primary drive and listing it as primary in DOS
