Hello RYAN,
You can use robocopy to copy all Data form one machine to another. The profiles
you can not just copy because 2003 and 2008 have a different way of handling
them. Also the permissions you can not copy, because the servers have different
SID's even if you use the same user/groups names.
I am not sure about upgrading 2003 storage server to 2008 standard, because
this is not supported, see here:

You can upgrade 2003 to 2008 basically but not vice versa, this will result
in a reinstallation from scratch.
