Your system won't acknowledge that the Malicious Software Tool has been download and run. You can
locate the file named MRT.LOG in the ..\Windows\Debug folder.
Start/Run and type: notepad %windir%\Debug\Mrt.log
This file has the report of the scan - here you can check to see if it did indeed run.
As regards the Administrator only -
This error may occur if the Internet Explorer settings are preventing ActiveX controls from running.
Enable ActiveX controls in Internet Explorer
Start Internet Explorer.
On the Tools menu, click Internet Options.
Select the Security tab.
Select the Internet Web zone icon.
To adjust the security level, click Default Level.
Click Apply, and then click OK.
Try Windows Update again.

Another cause for Administrator only message can occur if a program on your computer is intercepting
the Windows Update process.
