Problems with pop ups

I am having trouble with my windows not popping up on sites which I need them
to. I called my one software mfg where I need to access their infor for my
business and they tell me that I must have a pop up blocker enabled. I
disable it every time I want to use their site. They tell me I must have
service pack 2 installed but I doubt that. It just plays these 2 annoying
notes and then nothing happens. In order to get this windows open to post
this question it happened again and I have to hold down the control key in
order to allow the window to appear. My computer is Windows 98SE and IE6.0.
I would like to know how to fix this as it is driving me completely nuts. It
just recently started this and I had no problems before even when I had my
pop up blocker free surfer enabled.
