A bit of amplification is in order.
1. The program may be coded to forget the folder assignment that you made.
Many do that, unfortunately.
2. The program may try to store its info in its own folder in the Programs
or Programs (x86) folder tree. This doesn't do well in Vista - it wants
them to use a folder under Documents or somewhere.
Either of those problems ultimately is a result of how the program was
made. I have the second problem in MesNews, for instance. I think in some
cases you can work around it by installing a program in the wrong place,
i.e., not in one of the Programs folders.
