Greetings,
Your contacts are not gone and there's no reason for any warning in that regard. What you're
seeing is a bug that is affecting some users in Messenger 2009 where it just can't load up
the contact list.
Instead, uninstall Windows Live Messenger 2009 from the Control Panel's Add or Remove
Programs/Programs and Features (look for Windows Live Essentials) and then reinstall 2008
from here:

I think you'll find all your contacts to be back safe and sound.
