Interesting. My iTunes option "Keep iTunes media Folder Organized" is
set, and I've had no problems.
Maybe it's because I haven't been adding media elsewhere than in iTunes
directly, and/or I haven't told iTunes to look around. But I'm really
confused about what's happening in your case, so I'll wait for someone
(you or another person?) to make it all clear.
I do share the iTunes library, i.e., make it accessible to other
programs (e.g., Windows Media Player).
