I am guessing here.
Could it be that when you run the EXE file the EXE files tries to open
another type of file used by the game that does not have an Association set
?

Not likely. A program opens files explicitly (by using API calls inside the
program). The file association database is just in effect a table telling
the OS (1) which program to run to open a file when the user double clicks
its name, and (2) how to get the filename to the program.
