Reapply updates after repairing Windows?

I have a Windows 2003 Server Enterprise Edition with Sharepoint 2003 running
on a Dell PE2650. Recently I applied all of the critical and security updates
from the Windows Updates site. I also applied some updates manually. I also
applied .NET SP1, Windows Sharepoint Services SP1, and Sharepoint Portal
Services SP1.

In the process of re-installing some Dell management software on the system,
the system got into a continual cycle of 1) boot to the color "loading
windows screen", 2) quick blue-screen, and 3) reboot, etc. Same happened in
safe mode.

In the end, with the guidance of a Dell tech, I had to boot off a CD and do
a repair of Windows. (This was after also trying to boot to "Last Known
Good".) The repair of Windows got the system up and running again. However
here are my questions:

1) If I go to the Windows Update site, will this give me an accurate count
of what updates I need to re-apply after the repair of Windows? Or should I
go back and re-apply everything (since the repair of Windows overwrote a
number of files in the Windows install directory - and possibly Last Know
Good went to an older copy of the Registry)?

2) How does Windows Updates detect what updates I need? Does it simply scan
some record of updates installed in the past, or does it actually scan file
versions to see what is really needed? (If it actually scans the files, I
suppose I can have higher confidence after this repair of Windows that
Windows Updates will correctly identify what updates I still need.)

3) Would the "Last Known Good" throw off the ability of Windows Updates to
correctly identify needed updates?

4) The Windows Update site does NOT list any of the SP1's (.NET, WSS, SPS -
see above) as being needed to be installed. Does this mean that the SP1
updates are intact after the repair of Windows?

Any insight into how Windows Updates works in this this situation would be
greatly appreciated.

Thanks! I will try this out.

I would still be interested to know how the Windows Update site determines
if an update is needed (i.e. Actual scan of .dll etc versions / checksums in
the way the MBSA or HFNetChk).
