Do you use POP3 or IMAP to download mails from your server?

Too late now, but you should have used this free third party utility:

If you exported, the message would be present as *.eml or *.news files.
Did you check to see if these were present in your export location prior to import ?
All eml and nws messages can be opened prior to import by a standard text editor or even WLM(if installed)

It really doesn't matter whether you backed up manually or used third party software...its always a good idea to verify the
integrity of the export eml/nws messages once exported. Unfortunately, unlike WLM's manual method, verification may not be
possible with 3rd party backup since it may create a compressed proprietary file.

Without further information, it's not really possible to say you did anything wrong, but only suspect what may have gone wrong
amongst a variety of possible choices.
