Firefox always asks to save your tabs for automatic reloading at next
restart of Firefox. I usually say no, but not always. (It works OK if
you shut it down before shutting down Windows, but it seems to have a
problem if you let Windows shut it down when you shut down the
computer.)
If your pages are open in separate windows, it just closes the one
window whose 'x' you click on.
There are at least two problems with my reply:
1. You might not care to mess with Firefox (I like it, but of course
YMMV).
2. I have no idea whether you mean windows (or tabs) in IE that are
open to several web pages, or the collection of various application
windows on your computer screen.
