According to your description, I understand that:
The SBS 2003 server keeps rebooting and you resolve the issue via booting
in Last Known Good Configuration.
If I have misunderstood the problem, please don't hesitate to let me know.
As you resolve the issue by booting in Last Known Good Configuration
(replacing registry hives from C:\windows\repair to
C:\windows\system32\config), I think we should focus on the following
aspects to narrow down the issue:
1. Please make sure that the array controller has the latest driver and try
to upgrade the firmware for the SCSI Controller and Hard Drives if there is.
2. Even when there is no failed disks, please also double check whether the
file system on the disk is corrupted via 3rd party diagnoses tools or
Windows Chkdsk /r.
3. It is reported that if update.sys file is corrupted either in the
system32 or in the dll cache the exact same issue will happen. You may try
to check how it works if you replace this file from CD to those two
locations.
