From the server, not from the local inboxes. Your local inboxes are not
affected.
Note that if you're using several machines with POP clients, sent folders
are also not affected or included and can be completely different on the
different machines.
If you need the sent folders to be the same, look in to redoing your mail
accounts as IMAP rather than POP, if Sky supports IMAP. You can then be
sure (you may have to set up a rule) that the folders are the same on all
systems.
Note, however, that IMAP performance is nowhere near that of POP and some
mail clients just don't do IMAP very well at all. However, sometimes it is
the only way to go.
