Is there a way I can temporarily cut sound to my speakers but continue to
have the audio feed out to my stereo amp? Right now it always plays thru
both (if the amp is on).

Your sound card should have Line Out(s) that are independent
of your Speakers. Also you should have a Headphone Out you
can use which will disable the speakers when a headphone is
plugged in.
