Vundo is traditionaly difficult to get rid of and usually entails more than
a single applications to clean and some incorporation of safe mode startups
to completely get rid of - even for the more experienced who might run into
it. It is entirely plausible that despite your efforts - you still had it
or its buddies infesting your PC.
A place to get FREE support for SP3 installation issues *from Microsoft*...

When booting into safe mode - you should get an option to use system restore
or continue in safe mode... Are you not getting that option?
