System can't "see" some DLL files, one result is that Windows Updates won't run!

Here is a good one.

More than two DLL files suffer this fate.

If you look below at the SU log you will see WU checking all the DLL
files. When it comes to two of those files it thinks they need updating
(hence the 0.0.0.0 version).

Those files are already there, except you can only see them when
viewing the windows directory from ANOTHER machine. When viewing the
the directory of the server FROM THE SERVER ITSELF you can't see the
files at all.

I can't even copy the files to that directory locally, nor can I even
create files with those names! Windows tells me that a file with that
name already exists even though it can't see it!

Because of this WU logs the 0x80092003 error, and the server can't
download updates.

I even tried deploying WSUS and seeing if the server could update
through that, no luck.

I have tried all the usual tricks including re-registering the WU DLL
files, as well as re-registering the crypto files. Neither of these
made a different, nor did running a system file check scan.

The server has had virus infections in the past, but it has been clean
for 2.5 months now (I checked using TrendMicro and Norton).

Any thoughts?

The system will show up in WSUS, but it will NOT report its status.

Download and install WindowsUpdateAgent20-x86.exe with the /wuforce flag.

That should 'replace' those files, make sure they're properly registered,
and resume normal operations.

I'm staring at the progress screen of that installer, it has been at
about 50% for 15 minutes.

I think my problem is greater than the WU files themselves, but I'll be
damned if I know what it is.

Update: A rootkit was causing the problem.

I removed it using this:

Problem fixed in 30 seconds plus 1 reboot
