I'm using Windows Vista Ultimate/Office 2007 installed, and don't see the problem here. Links from a html page to a .doc file opens the document in Microsoft Word correctly. I'll try to simulate the problem in my system.

Which application do you use to view .PDF files. If you're using Adobe Acrobat Reader, there is a setting (Preferences dialog) which governs how .PDF files are opened from the web.

website processmap.igx for example, the file opens via explorer...
I want to set it so *.igx opens in igrafx, *.pdf opens in adobe reader, etc.

You can change the settings for the files extensions in winxp, but that
feature is not there in VISTA?
I use MOSS2007 to store my files and VISTA doesn't allow me to open them in
a program. I am forced to copy to my hard drive and then open, modify, then
copy back to sharepoint. This is of course negates the benefits of file
locking , version control and all the other reasons I am using MOSS2007 in
the first place.
