I think you need to give more information, probably in a newsgroup
which specializes in your OS. (cross-posting to one now in case
that helps.)
Do you have multiple drives or multiple partitions?
I think that this symptom could happen if your partition table
got clobbered by the update (e.g. so drive letters change).
FWIW something similar happened to me in XPsp2
after I did an ill-advised Repair with only a XP base CD.
It can be very confusing until you realize what must have happened.

I would start by checking the C: drive root for boot.ini and ntdlr:
type boot.ini
dir/a ntldr
