I am fully aware that these scores are a only a guide however I find
it extremely frustrating, to say the least, that having upgraded the
GPU and increased the RAM that the scores have gone down rather than
up!

My PC scores were:

Processor: 4.2
Memory(RAM): 4.0
Graphics: 5.9
Gaming graphics: 5.8
Primary HD: 5.3

They are now:

Processor: 2.3
Memory(RAM): 1.7
Graphics: 2.9
Gaming graphics: 5.7
Primary HD: 5.3

Can anyone please explain what I can have done to Vista Ultimate that
would cause this change?

Changes I made were to change from a Nvidia 7600GS to a 7950GT and
from 1GB to 2GB of RAM

I am using the latest official Nvidia drivers and aero is working
great!

Which matters the most to you, a bunch of numbers or how well your PC is
performing? Many here have said that adding more RAM or better GPU does not
necessarily improve your WEI score. The Index results are usually attributed
to the component with the lowest score. The best recommendation is to
upgrade components where there is a genuine need. The numbers to be honest
can be misguiding at times and in some cases only influence consumers to
upgrade when they don't need to.

The Windows Experience Index rating may inherit an incorrect value
after you make a change to your computer's hardware configuration:

would cause this change?

At least yours actually gives you a score. I'm not sure what is wrong with
mine. When I run the Windows Index procedure it goes through all the tests
and then says it can't update due to an error with a program, driver, or
device. I don't even know what to try to fix it. Fortunately, my computer
runs fine.

Do System Restore to a point in time when the Scores looked decent.

I wish I could - because Vista doesn't support my printer I run a dual
o/s with XP and they both trample over each other.

I think I will try a repair.
