Windows File Protection pop up after disk clean up with compress old files

Hello, We had a server running out of space (Our only DC). So I tried
to run the disk cleanup utility to give us some free space. One of
the options was to compress old files which I ran because it was going
to free 4 gigs and it said it did not delete or change the files just
compress them. Now windows file protection has popped up and is
asking for the windows server 2003 cd. Should I ignore and cancel
because the files are not really different just compressed and
probably lost their signature? My concern with using the CD is that
there may have been updated files along the way from hot fixes and I
don't want to introduce the incorrect version and have a bigger
problem. The server has been running with they pop up displayed for a
week now without an issue. Now i need to reboot it and am stuck.
There is nothing in the event viewer except a record of a pop up.
Nothing about which files it wants to replace. If I canel will WFP
keep popping up or create events? If I cancel it can I get back to the
prompt later and use the CD if I need too?
