Windows Update Site/Confilcts with Auto Update

I tried to use the Windows Update Site whilst my Automatic Updates service
was set. I managed to install the Windows Update specific software but then
when I tried to install all the critical updates and some optional software
updates. Window Update Site fails to Install any. The Auto Update Icon does
inform that Updates are ready to be installed, but when I click the Express
Install, this also immediately fails.
Windows Update site says the reason for the Windows Update Install failure
is because there is an Automatic Update Install running.

I've tried turning Auto Updates off and re-running Windows Update, but this
still fails with the same reason.

I now have 18 Critical Updates, and 2 Software updates, which simply will
not install.

If any one has ideas or has conquered this problem I'd really appreciate
your input.
