The sound assignments are just in the registry. As such, I'd guess that isn't happening,
either because you don't have permissions on that registry key or it's broken somehow.
What you might try is shutting down Messenger, opening up the registry editor (Press the
Windows and R key to bring up the Run box, type regedit and click OK), navigating to
HKEY_CURRENT_USER\Software\Microsoft\MSNMessenger\ PerPassportSettings\id\SoundEvents
Where id is a numerical representation of your Messenger ID. If it isn't obvious which it is
(ie. a lot of people sign-in on your Windows profile), you can find your ID here:
http://messenger.jonathankay.com/msngrid.aspx
Once you find the SoundEvents key, right-click and Delete it. Then, try signing in again
and see if there's any change. If the SoundEvents key doesn't exist at all, you might try
deleting your entire id key (beyond some of the basic Messenger options, you won't lose
anything that you can't set back up quickly) and sign in again.
