I would like to consolidate Domain A into Domain B so that there is a single
forest single Domain. I am looking for best practice and Ideas.

The currently infrastructure is set up this way:

    One Forest ~ Multi-Domain:
Domain A: MyDomain.pri (Forest Root - AD Schema Master)
    1 DC = DNS
    1 DC = DHCP
    Domain B: MyDomain.net
    1 DC = DNS
    1 DC = DHCP

Users and Computer accounts reside on Domain B

Domain A is not used for anything

Domain A is the forest root? Then you can only consolidate B into A or
create a new forest and migrate B into it.

You can NOT do away with the forest root.

If I consolidate Domain B into Domain A that would give then end result of
    Single Domain ~ Single Forest.
How would this effect users who authenticate to Domain B (All computer and
user accounts are associated to Domain B not Domain A)?

All objects get migrated into Domain A. Look in to ADMT and the
    documentation to start planning.
