We have two domains, A and B.

We are planning on migrating our users from A to an organizational unit in
    B. We are going to do this with active directory migration tool.
    Eventually, A will go away.

We have a bunch of web applications and sql servers on A that we have to
move to B. This will take time.

So once we move everyone to B, they will need to log in to both A and B to
use all the resources. That's going to cause a lot a problems, users will
need two passwords and two logins and so on.

Is this right? What am I missing? Is there a better way? We don't have
    much money.

    Probably not.
Have A trust B, and THEN give the (new) users in B the same permissions
they used to have in as old users in A.

You're going to need the A->B trust to do ADMT anyway.
    It's free.
