I understand that this is to help with Phishing however there should be a way
of removing the url for those web applications secure and identified as a
    trusted site by the user.

Is there any possible way through security to be able to remove the url from
modal windows that popup when it is from a trusted site?

  2. Not that I know of. But maybe this is by design.

A common tactic of phishers is to hijack a legitimate site, then add
extra phishing pages to the site, and direct traffic to them.

At least this way, if they should manage to hack a site you trust, you'll
still have some warning that you're not currently browsing ebay.com.
