I have a windows server 2003 cluster with exchange.
Unfortunately someone ;-) installed a backup application agent (evault) on
one node and can't uninstall it anymore.
Is it save to use the Windows Installer CleanUp Utility on a cluster?

  2. That Utility only removes the installed application from the "installed
applications list", it does not remove any of the actual application files.

    you should do the following:
    1) contact the Application vendor support, to figure out how to properly
    uninstall the application manually.

    and offcourse ;-) :
    2) find out who this "someone" is
    3) revoke this "someones" Admin and other priviledges on the domain(s)
    4) train this "someone" on change control and proper computer (cluster)
operations prior to reassigning him admin priv's again.

    seriously :
If 1) is not possible, (plan for:) evict the node and rebuild, and rejoin.
You don't want leaving software hanging around which can cause issues in the
future. You want your clustered environment as clean as possible, and
obviously properly documented what is installed and why.
